Nascido em 12 de Julho de 1967, John tocou pela primeira vez guitarra aos 8 anos, mas logo abandonou. Aos 12 anos voltou a tocar novamente quando foi convidado para a banda de seu amigo Kevin Moore, que posteriormente seria o tecladista do Dream Theater. John começou a estudar seriamente e foi por um tempo um grande autodidacta.
Com o passar do tempo ele foi estudar guitarra na Faculdade de Música Berklee, na qual Mike Portnoy e John Myung, futuros companheiros de Dream Theater, também estudavam. As suas principais influências eram o jazz/fusion, rock progressivo, Hard Rock e o heavy metal. John foi influenciado pelo seus ídolos, como Steve Morse, Steve Vai, Al Di Meola, Alex Lifeson, e Allan Holdsworth.
Ele brinca ao referir dos seus ídolos na guitarra como "os Steves e os Als". Além das atividades no Dream Theater, atuou em alguns projectos paralelos, como o Guitar Battle, Liquid Tension Experiment, Explorers Club, Ayreon e o G3, além de ter composto uma trilha sonora "The Necronomicon Epilogue" para um jogo do videogame da SEGA, Dreamcast.
